MADISON Researchers at the University of Wisconsin-Madison have found a new way to accelerate a workhorse instrument that identifies proteins. The high-speed technique could help diagnose cancer sooner and point to new drugs for treating a wide range of conditions.

Proteins are essential building blocks of biology, used in muscle, brain, blood and hormones. If the genes are the blueprints, the proteins patterned on them are the hammers and tongs of life.

Proteins are not only numerous humans have more than a 100,000 varieties but each one has a complex structure that determines its exact function in the biological realm. Just as tissue from cats and kangaroos can be distinguished by studying the individual "letters" of their genetic codes, protein A can be distinguished from protein B by looking at the amino-acid subunits that compose all proteins.

The fastest way to count and identify proteins is to use a mass spectrometer, a precise instrument that measures chemical compounds by mass. "Mass spec is an essential part of modern biology, and most people use it to look at variations in proteins," says Joshua Coon, a professor of chemistry and biomolecular chemistry.

Because mass spectrometers are expensive, and proteins are both numerous and ubiquitous, chemists have recently learned to double up their samples so they can, for example, compare normal tissue to diseased tissue in a single run.

Knowing how the proteins change when good tissue goes bad suggests what has gone wrong.

Now, Coon has doubled-down on the doubling-up process with a technique that has the potential to run as many as 20 samples at once. The new process, described in the journal Nature Methods, has already gone to work, says Alexander Hebert, a graduate student who was first author on the new publication.

"Working with John Denu at the Wisconsin Institute for Discovery, we are looking at mice that lived with or without caloric restriction," says Hebert. Caloric restriction is known to increase lifespan in many animals, and scientists are eager to unravel the biochemical pathways that explain this life extension. "Some of these mice have lost a certain gene related to metabolism, so we are comparing four types of tissue all at once. We can look at the brain, liver or heart, and ask, how does the abundance of proteins vary?"

Already, Coon and Hebert have performed six simultaneous analyses using the new technique; but it could actually do batches of 20, Coon says.

Key to the original doubling-up process was inserting a "tag" into the amino acids that gives the proteins a slightly different mass. The tags are isotopes chemically identical atoms that have different masses.

To prepare two samples, one would receive an amino acid containing common isotopes, and the other special, heavier isotopes. The result proteins that are chemically identical but have different masses can easily be identified in a mass spectrometer.

The new journal report by Coon and Hebert describes a way to use amino acids built from a broader range of isotopes that would be expected to have identical mass, but do not because some of their mass has been converted to energy to hold the atomic nuclei together. Without this energy, the positively charged proteins would repel each other and the atomic nucleus would be destroyed. The tiny loss of mass due to this conversion to binding energy can be detected in the new, ultra-precise mass spectrometers that are now installed in several labs on campus.

The mass difference in the new technique is more than 1,000 times below the mass differences in the existing doubled-up technique, but it is enough to count and identify proteins from six and, theoretically, 20 samples at once. The researchers applied for a patent last fall and assigned the rights to the Wisconsin Alumni Research Foundation.

The study of proteins is the forefront of biology, says Coon, and so it's easy to envision uses for a faster, cheaper analytical tool. "We could look for protein differences in cells from 100 different tumors. The proteins might reveal that you are dealing with five or 10 distinct syndromes in this seemingly-identical cancer, which could suggest treatments that are more tailored to the individual. If you compare proteins in normal versus tumor tissue, you might find a certain protein at uncommonly high concentrations, or [that] was modified in certain ways. You might identify a protein that would help diagnose this cancer sooner. Or and this is the real pay dirt you might identify a protein that is so vital to the cancer that it would make an ideal target for a new drug."

HTC One vs. iPhone 5 camera shootout surfaces, we compare

Introduction

HTC made a big splash the other day with the announcement of their next flagship, HTC One. Besides the general upgrades in almost all departments, they also presented us with a new type of camera. First of all, it's part of an elite club by offering optical image stabilization much like the Nokia Lumia 920. And secondly, instead of increasing the megapixels of the sensor, they've actually decreased them, while keeping the physical sensor size the same. As a result, the photosites on the HTC One sensor are up to three times larger than on regular 12-13MP cameraphones.

Both of these innovations bring a promise for exceptional low light performance, which should read as: longer hand-held exposures, high levels of detail and low levels of digital noise.

The new camera system got us so excited that we just couldn't wait to see what it's capable of. Unfortunately, the conditions at the launch event were far from proper for testing the camera out.

Luckily, we found a camera shootout by the guys over at CNET Asia, who had the HTC One in the comfort of their office for a short while. They were quick to pit it against the iPhone 5 in several test situations and published the full-res test samples.

Comparing image quality of full-size camera samples of drastically different resolution is a daunting task, we decided to fill in by offering you our expert comments.

Unfortunately, despite the efforts of our colleagues, the source files were not best suited for the task. When making comparison like such, you would ideally try and achieve the same framing and exposure across the devices to get really comparable results. We were forced to disqualify one of the comparison scenes (the nice macro shot of flower, which you can see in the source link) as it was shot from way closer with the HTC One, giving it a dishonest advantage.

But still, we were as curious as you and we set out to compare the available photos as best as we can. We've tried to equalize the exposures where possible and we came up with some nice side-by-side crops for you to compare. What we are looking to compare here is resolved detail and digital noise.

Both phones at 8MP

Since both phones shoot in different resolutions, for the first round of comparisons, we upsized the HTC One samples to 8MP (with generous sharpening afterwards) so as to see whether it's able to resolve as much detail as a regular 8MP camera. The performance here would be important if say, you would like to print your photos in large paper sizes.

When upsized to 8MP, the HTC One amazingly holds its own and resolves almost the same level of detail as the iPhone 5 in the low light studio shot. Unfortunately, it didn't have an advantage in the levels of noise as these were a tie.

As for the rest of the photos, where the light is better, the HTC One failed to keep up with the iPhone 5.

In better light the iPhone 5 has a clear advantage, even though its noise suppression routine does have some sort if an issue with the grass. It tends to smear the detail in the grassy areas, but that's more of a factory setup issue than a deficiency of the camera module itself. In contrast, you can see the clear advantage in the foliage. The other two crops show a further advantage of the iPhone 5.

Downsized for sharing

Then we figured that many people don't print their photos but only share them online. On most social websites the photos get downsized anyway so the maximum resolution doesn't matter that much. So we went this route, too. We downsized the originals from the iPhone and the HTC One down to 1500px horizontal resolution, which is about 1.6MP. Facebook can surely handle that size, we checked.

It would be wrong to think that the process of downsizing would be only to the HTC One advantage. Downsizing lowers the perceivable digital noise, so the iPhone's photos benefit from that operation just as well.

Downsizing the photos of both cameraphones levels out the playing field a bit better. Unfortunately, the iPhone 5 mostly retains its superiority in resolved detail even when you downsize all samples to 1.6MP. The outdoor scene with the grass is the only scenario where it loses to the HTC One and that's mainly due to the noise suppression, which kicks in and smears the grassy patches. For the rest of this specific scene, both phones seem to resolve the same amount of detail.

Conclusion

Overall, we were a bit disappointed that we didn't see the promised spectacular improvement from the newly developed camera system of the HTC One. Sure, it equaled the iPhone 5 in resolved detail in one or two cases and that's great, having in mind it only has half the resolution, but most of the time the results were of lower quality.

We don't mean to say the HTC One takes bad pictures - it's just on the contrary, they are quite good and we bet the optical image stabilization will help it take much better handheld photos in low light when compared to most other smartphones.

But is it a worthy camera for an expensive flagship phone in 2013? We are not so sure - don't forget that a phone with a good 13MP camera will be in an even more advantageous position than the 8MP iPhone 5. And we will surely see many more 13MP shooters come out in 2013.

We can't help but feel that HTC is a year late to the market with this type of camera sensor. Sure, high megapixels are not all, but having the biggest pixels around is not enough either.

Police name suspect in Vegas shooting

(Reuters) - Police have identified a suspect in the fatal shooting of an aspiring rapper as he drove on the Las Vegas Strip in a Maserati before dawn on Thursday, sparking a fiery crash that also killed a cab driver and his passenger.

Ammar Asim Faruq Harris, described as armed and dangerous, was still at large on Saturday, but the black Range Rover from which he is suspected of opening fire had been impounded, Las Vegas police said.

Authorities said a gunman in a Range Rover opened fire early on Thursday on the silver Maserati being driven by 27-year-old Kenneth Wayne Cherry Jr., who performed under the name "Kenny Clutch."

Cherry was slain and his car veered out of control and smashed into a taxi, which exploded into flames in an intersection on the Las Vegas Strip in front of several casino resorts, killing the driver and a passenger and triggering another multi-car crash.

Authorities believe the confrontation started in the valet parking lot of a nearby hotel, the Aria Resort and Casino. But police did not identify a motive for the shooting or the altercation.

Police identified Harris, 26, as the driver of the apparently brand-new luxury sport utility vehicle, and said he had also opened fire. Police said in a statement that he had an "extensive and violent criminal history."

Killed in the cab were driver Michael Bolden, 62, and a passenger who has not been identified by authorities. Las Vegas television station KTNV identified the passenger killed as Sandi Sutton, a Washington state woman who worked for a Seattle-area chamber of commerce.

A passenger in Cherry's vehicle suffered a minor injury and cooperated with police, authorities said. Three other people were also injured in the melee, which took place near the Bellagio and Caesars Palace hotels.

The incident occurred less than a mile from where rapper Tupac Shakur was shot in September 1996 while riding in a BMW with Death Row Records co-founder Marion "Suge" Knight after the two men had attended a Mike Tyson boxing match.

Shakur, 25, was hit by gunfire from at least one assailant in a Cadillac while sitting in Knight's car at the intersection of Flamingo Road and Koval Lane and died six days later at a hospital. His murder remains unsolved.

Trump Twitter Hacked? The Donald Quotes Lil Wayne Lyric About ?Hoes? Before Quickly Deleting It

According to Donald Trump, his Twitter account was ?seriously hacked? this morning. Trump tweeted out the Lil Wayne lyric, ?These hoes think they classy, well that?s the class I?m skippen? to his more than 2 million followers and it was retweeted hundreds of times before he decided to delete it.

Twenty minutes later, Trump had apparently regained control of his account, tweeting an ominous warning to the hacking perpetrators.

If a group like the one that recently turned Burger King?s Twitter feed into a McDonald?s ad and turned Jeep?s into one for Cadillac actually did hack Trump?s account, it seems like they would have done more damage than one relatively tame rap lyric. Was this really a malicious hacking incident? Or just a careless mistake by whoever Trump has running his Twitter account? Or maybe Trump?s just using the current Twitter hacking craze to drum up more publicity for himself now that his lawsuit feud with Bill Maher seems to have died down. What do you think?

Study reveals new clues to Epstein-Barr virus

Epstein-Barr virus (EBV) affects more than 90 percent of the population worldwide and was the first human virus found to be associated with cancer. Now, researchers from Beth Israel Deaconess Medical Center (BIDMC) have broadened the understanding of this widespread infection with their discovery of a second B-cell attachment receptor for EBV.

The new findings, which currently appear on-line in Cell Reports, reinforce current directions being taken in the development of a vaccine to guard against EBV, and raise important new questions regarding the virus's possible relationship to malaria and to autoimmune diseases.

"Our discovery that CD35 is an attachment receptor for EBV helps explain several previously unsolved observations," explains the study's senior author Joyce Fingeroth, MD, a member of the Division of Infectious Diseases at BIDMC and Associate Professor of Medicine at Harvard Medical School.

First discovered in the early 1960s, EBV is one of eight viruses in the human herpesvirus family. The virus affects nine out of 10 people at some point in their lifetimes. Infections in early childhood often cause no disease symptoms, but people infected during adolescence or young adulthood may develop infectious mononucleosis. EBV is also associated with several types of cancer, including Hodgkin's lymphoma, non-Hodgkin's lymphoma and nasopharyngeal carcinoma, and has been linked to certain autoimmune disorders.

"EBV was the first human virus that was discovered to be a tumor virus," explains Fingeroth. "In fact, individuals who have had infectious mononucleosis have a four times increased risk of developing Hodgkin's disease." After the initial infection, the EBV virus remains in a person's body for life.

To gain entry, viruses must first attach to their host cells. For herpesviruses, receptors on the viral envelope become connected to complementary receptors on the cell membrane. In the case of EBV, the virus gains access to the immune system by attaching to primary B cells.

Nearly 30 years ago, Fingeroth and her colleagues discovered that this attachment occurs via the CD21 protein, which until now was the only known B cell attachment receptor for EBV. The recent finding that B cells from a patient lacking CD21 can be infected and immortalized by EBV had indicated that an alternative attachment receptor must exist. The identification of this second receptor -- CD35 -- by Fingeroth's team, led by first author Javier Ogembo, PhD, of BIDMC and the University of Massachusetts Medical School, not only underscores an important finding regarding primary infection but also underscores the importance of EBVgp350/220, (the virus protein that has been found to bind to both attachment receptors) for the development of a vaccine against EBV.

"The EBV glycoprotein gp350/220 is the most abundant surface glycoprotein on the virus," notes Fingeroth, adding that these results further suggest the virus fusion apparatus is the same for both receptors. "An EBV vaccine might be able to prevent infection or, alternatively, greatly reduce a person's risk of developing infectious mononucleosis and EBV-associated cancers, without necessarily preventing the EBV infection itself."

Interestingly, she adds, whereas a human has now been identified to be lacking the CD21 receptor, no persons are known to lack CD35.

"CD35 is a latecomer in evolution and in its current form, exists only in humans," says Fingeroth. "We know that it is often targeted in autoimmune diseases and was recently identified as a malaria receptor. Our new discovery may, therefore, reveal new avenues for the exploration of unexplained links between EBV, autoimmune diseases, malaria and cancer."

State of the Union rallies victims of gun violence

President Barack Obama is promising to focus his State of the Union address primarily on the state of the economy ? but victims of gun violence are taking advantage of the high-profile event to try to shine a spotlight on their cause.

Among the happenings in Washington this week for activists: TV ads, lobbying, a fundraiser, filming for new TV spots, a White House visit and a Capitol Hill press conference.

And then there?s the speech itself, where victims of gun violence ? including former Rep. Gabrielle Giffords, the mother of slain Chicago teen Hadiya Pendleton, and a little girl from Newtown, Conn. ? will watch the president?s address from inside the House chamber.

The goal: Maintain public pressure, sparked by the December massacre at Sandy Hook Elementary, for Congress to write new gun laws.

?When the president talks about guns, he?s going to have enormous support in the gallery and in the country. Ultimately we think he?ll have it in the Congress too,? said Mark Glaze, director of Mayors Against Illegal Guns, a group led by New York City Mayor Michael Bloomberg.

Obama?advisers?say the economic portion of the annual presidential address will focus on strengthening the middle class, book-ending his inaugural address last month.

Obama didn?t explicitly advocate for gun control in that speech -- though he did make clear his intention to prioritize such efforts in his second term after largely ignoring the issue during his first four years in office. Obama and Vice President Joe Biden have launched an intense effort to highlight the need for measures to prevent gun violence in the wake of the Newtown shootings and have tried to build a coalition in support of their efforts.

NBC's Justice Correspondent Pete Williams joins The Daily Rundown's Chuck Todd for an in depth look on gun restrictions and the Second amendment.

?Our journey is not complete until all our children, from the streets of Detroit to the hills of Appalachia to the quiet lanes of Newtown, know that they are cared for and cherished and always safe from harm,? Obama said in the inaugural address last month.

The president plans to visit his home city of Chicago on Friday, where aides say he?ll highlight the need to combat gun violence in what has become the murder capital of the nation, with the vast majority of killings related to gang violence.

And sitting with first lady Michelle Obama on Tuesday night will be Cleopatra Pendleton, the mother of the Chicago teen who was shot and killed just weeks after performing with classmates at the presidential inauguration.

Other victims will accompany members of Congress after Democratic Rep. Jim Langevin of Rhode Island ? himself paralyzed in a gun accident ? pushed his colleagues to offer up their hard-to-come-by tickets. The girl from Newtown, whose name?hasn't?been released, will attend with her mother as a guest of House Minority Leader Nancy Pelosi.

Giffords, shot while meeting with constituents in Tucson in 2011, and her husband, Mark Kelly, will attend the speech as guests of Rep. Ron Barber, who replaced her in the House, and Arizona Sen. John McCain.

People who watch the speech on a cable network will see Giffords on their TV sets before the speech begins. Her PAC, Americans for Responsible Solutions, is spending six figures to run an ad featuring the former congresswoman insisting that ?Congress must act? to reduce gun violence. It will air right before and again after the president?s address.

Uphill battle in Congress
Dozens of gun violence victims will stay in Washington on Wednesday, when they'll lobby their own members of Congress to back new gun control laws. And they?ll also be cutting ads for the Mayors Against Illegal Guns group. Those spots, largely bankrolled by Bloomberg's vast personal fortune, will then run in key congressional districts.

The New York mayor has already spent nearly $1 million to attack former Rep. Debbie Halvorson for her ?A? rating from the National Rifle Association; Halvorson is locked in a Democratic primary for former Illinois Rep. Jesse Jackson?s vacant seat.

Giffords and her husband are also raising money for their PAC this week, holding a breakfast fundraiser at Washington lobbyist Heather Podesta?s office on Wednesday morning with tickets that run from $1,000 to $10,000 apiece. A Tuesday night fundraiser at a Capitol Hill restaurant is $100 per person. Their group claims to have already raised $1.5 million, and Bloomberg has made a six-figure donation.

Along with Giffords? public presence, Bloomberg?s deep pockets and support of law enforcement organizations and other groups from around the country, Obama is poised to mount the largest effort to pan federal gun control measures in years ? and opinion polls suggest Americans believe gun laws should be more strict. But the president?s advisers and allies privately acknowledge they still face long odds.

Most congressional Republicans, especially in the House of Representatives, have either remained silent on the matter or expressed outright opposition to stricter gun regulations. Some Democrats have also expressed uneasiness with some of the president?s gun control proposals.

Quickly becoming the highest priority: passing a bill that would require universal background checks for gun purchases. Under current law, people can buy guns from private sellers without getting a background check.

The NRA is opposed to that measure. But a bipartisan group of senators, including Republicans Tom Coburn of Oklahoma and Mark Kirk of Illinois, have been working on a bill that would require those checks.

Bloomberg?s group also supports a ban on assault weapons and seeks to limit the number of ammunition rounds in a magazine, but it?s widely acknowledged that such measures, especially a ban, face an uphill battle in the Senate.

?I do not support an assault weapon ban because the definition of assault weapon is still hard to come by,? the NRA-backed West Virginia Democratic Sen. Joe Manchin said Monday on MSNBC. ?I think there?s a much more effective approach we can take.?

Manchin is working with Republicans on background check legislation.

The Senate Judiciary Committee is expected to hold hearings on a potential package of new gun laws later this month.

At least one member of Congress will be trying to show off pro-gun bona fides. First-term Rep. Steve Stockman, R-Texas, who?s already said he favors impeaching Obama over his gun control agenda, has invited rocker and gun enthusiast Ted Nugent as his guest on Tuesday night.

Nugent made waves during the presidential election campaign when he announced that if Obama were re-elected, ?I will either be dead or in jail by this time next year.?

Nugent did the interview in April 2012. He met with the Secret Service shortly after making the comments.
